I have the same issue. And it was not like this before. I upgraded to the latest version, so I am still using my old templates that was created before. When editing the templates they look fine, no code, but when using them the code is added in the post.
I have not Solved this...have you?
Are you using the mod or did you set it to the standard settings?

I still have no idea what's wrong with your forum, but I managed to hack it to work.
I have changed /clientscript/ckeplugins/PostTemplates/plugin.js
For Taurus:
I have updated the release package and added a new file:
/clientscript/ckeplugins/PostTemplates/plugin.alt.js
Re-download the package, and upload that file. Then, delete plugin.js in that directory on your server, and rename plugin.alt.js to plugin.js. With any luck, it should work for you too.

Isn't that interesting. I am using the same version as well. Hmmm.I'm using Firefox v11 and it's working perfectly for me.
Sadly if I can't even reproduce it on your site then there's nothing I can do
