Have you fully switched from Apache to Nginx or are you using Nginx as a proxy? If it's the latter, I'd recommend switching back to Apache and upgrading to Apache 2.4, as its performance is closer to that of Nginx without these kind of problems.
Unfortunately our Nginx support is entirely community-based, we have no experience running Nginx and we only provide example rules as a result of contributions by the community.
