In vBshout when a user replies to a thread, some have a link and some dont. Why is this and how can it be changed

This is because the users without links are members of usergroups that do not have permission to post BBCode URL in the Shoutbox as per the permissions in the Manage Instances interface.

Otherwise, if they edited and re-saved the shout, it'd print the BBCode literally instead of parsed to a link

is there a way to change the color of a link that is posted by a member? It comes up the same as their username color

I don't believe it's possible to separate those two colours, no. It uses the vB default "link color".
