The private message override item doesn't work when actually sending a PM to a user. It works fine on the buyer's side in the aspect of saying that they can now store x many messages instead of that their original usergroup permissions value is.

I've debugged this error to the PM datamanager line 436, though the problem will go deeper than that. The reason is that $user['permissions']['pmquota'] holds the person's usergroup PM quota and not their item-bought PM quota. So when it does the check, it will return false.
 
I am unable to confirm this issue on vBulletin 3.8.7 running vBShop 2.2.0.

Here's what I did:
* Set PM limit for a usergroup to 1 (The test user had 4 PMs in the inbox)
* Buy a PM storage space boost to 500
* Attempt to send a PM to that user

The PM sent without error, and it was received and is readable by the recipient with no problems.

Have you tried disabling all other mods? Maybe another mod is conflicting and resetting the permissions or something...
 
I've disabled most of the mods and the problem still occurs. I can try disabling every mod except this one (what a pain) but I doubt it will fix the issue.
