Ok first thing is the java script is not compressed. Vbulletin follows the standard of compressing all of its java script and there is no reason to not follow suit for your modification.
Second issue, duplication of java script? I have not actually read through the code by is it possible to...

Your header of the shoutbox is using a black drop down arrow instead of white. Following a standard across the board of all of vbulletin is important to provide a uniform experience.
Also the arrow needs to be spaced from the header text.
2nd issue, why is there 2 active user lists?
If you use the template compression does it also turn the templates in the admin CP into compressed so when viewing them(editing a template) its compressed and unreadable?
